Hybrid continuum-particle method for fluctuating lipid bilayer membranes with diffusing protein inclusions

چکیده
Biological membranes contain many types of embedded proteins whose collective organization and functions depend importantly on the mechanical interplay with the lipid bilayer. We introduce new methods at the level of individual proteins embedded within the bilayer in a manner closely related to the Immersed Boundary Method [1, 27]. Our approach accounts for the bidirectional coupling between the membranes and proteins, the elastic mechanics of the bilayer, the hydrodynamic interactions, and the thermal fluctuations. For proteins that induce curvature, we show that the bidirectional membrane-protein coupled dynamics has important consequences for the effective diffusivities of embedded proteins. We further show that collective effects arising from different area fractions and curvatures of the embedded proteins impact significantly membrane mechanics. The proposed modeling approach and computational methods are quite general and could be useful in the investigation of a wide variety of phenomena involving membrane-protein interactions. ∗ address: University of California; Department of Mathematics; Santa Barbara, CA 93106; e-mail: [email protected]; phone: 805 679 1330.

Dynamic implicit-solvent coarse-grained models of lipid bilayer membranes: fluctuating hydrodynamics thermostat.
We introduce a thermostat based on fluctuating hydrodynamics for dynamic simulations of implicit-solvent coarse-grained models of lipid bilayer membranes. We show our fluctuating hydrodynamics approach captures interesting correlations in the dynamics of lipid bilayer membranes that are missing in simulations performed using standard Langevin dynamics. Our momentum conserving thermostat account...
متن کاملHydrodynamic coupling of particle inclusions embedded in curved lipid bilayer membranes.
We develop theory and computational methods to investigate particle inclusions embedded within curved lipid bilayer membranes. We consider the case of spherical lipid vesicles where inclusion particles are coupled through (i) intramembrane hydrodynamics, (ii) traction stresses with the external and trapped solvent fluid, and (iii) intermonolayer slip between the two leaflets of the bilayer. We ...

A coarse-grain method for simulations of the dynamics of active protein inclusions in lipid bilayers is described. It combines the previously proposed hybrid simulations of bilayers [M.-J. Huang, R. Kapral, A. S. Mikhailov, and H.-Y. Chen, J. Chem. Phys. 137, 055101 (2012)], based on molecular dynamics for the lipids and multi-particle collision dynamics for the solvent, with an elastic-network...

The translational diffusion of bovine rhodopsin, the Ca2+-activated adenosinetriphosphatase of rabbit muscle sarcoplasmic reticulum, and the acetylcholine receptor monomer of Torpedo marmorata has been examined at a high dilution (molar ratios of lipid/protein greater than or equal to 3000/1) in liquid-crystalline phase phospholipid bilayer membranes by using the fluorescence recovery after pho...
متن کاملLarge-scale simulations of fluctuating biological membranes.
We present a simple, and physically motivated, coarse-grained model of a lipid bilayer, suited for micron scale computer simulations. Each approximately 25 nm(2) patch of bilayer is represented by a spherical particle. Mimicking forces of hydrophobic association, multiparticle interactions suppress the exposure of each sphere's equator to its implicit solvent surroundings. The requirement of hi...
